Oh, absolutely! It's probably best to use the program that you're most comfortable with. To be honest, Gimp would actually be my first choice as well (I still haven't completely figured out Inkscape's interface, so we're in the same boat ). A lot of people say that Gimp has a steep learning curve, but it appears to be as powerful as Photoshop in many regards.

I just went with the simplest possible system; draw eyelashes(layer 3), add white-blue for eyewhite (layer 1), make two circles (layer 2), add three spots of different color for pupil and iris above/below in the circles, optionally add some things like a light in their eyes, copy these layers for as many different kind of eyes as you'll need them. Then just move the eyes until the character no longer seems to be squinting or a retard, remove the part of the eye that goes beyond the eyelashes, and merge the three layers.
While the example above would obviously be better, keeping the eyes, eyelashes and the gray shadow beneath the eyelashes in different layers would make it easier to make other eyes like looking sideways etc.
