I don't mind photos with filters applied, unless they're too... obviously weird. I am not that fond of 07th Expansion's backgrounds, for example (at least in Umineko). But really, unless you can draw/get someone to draw all of the backgrounds for you, I suggest you take a camera and just go out ther...

I have actually asked a similar question before, and after thinking about it, well, it really would be more easier to work on two paths. The Jane and Bob paths are separate, but meet only at the beginning when the player has to decide.

Is it possible to make an imagemap where, when you hover over the hot spot, another part of the image changes, though you shouldn't be able to click on it? I suppose that theoretically, editing that might do the trick. But it looks to me like it only affects the overall theme colors.
But I'll look into those.
edit: Bah, no matter what, it doesn't seem to work! I don't get any error messages, but when I play the script it seems to just...skip over it.

I looked around the options.rpy file, but nothing seemed to change them =/

changing the color of the text menus
For example, when a user is prompted to enter some text, the underscore shows up as yellow. Or when you have a "text menu" that's in the textbox, it shows up as blue and yellow. Is there a way to customize those colors?

This looks really promising! With the right colors it would look absolutely fantastic! As for that "coloring job", how much work do you think it would require? If you wouldn't mind me taking a long time for each sprite, I might be able to pull it off. I agree with Deji though, I'm all for ...
