Well this is certainly embarrassing... Sorry for the double post, but I seem to have fixed the problem. I tried running Ren'Py in 256 color mode, no desktop compositing and with no visual themes. After a few screen flashes and horribly changing the desktop mode to 256 colors, it seemed to be working...

What version of windows is that? It looks like a graphics drive problem, consider upgrading. You might also want to hold down shift as Ren'Py starts up, and seeing if picking a different renderer helps. It's Windows 7 Ultimate x64. Well, the way I see it, if a published game works, so should Ren'Py...
