I write the script in Word 2013 and use the Collapsible Header tool (I separate scenes--and sometimes, longer choice routes--under different headers). If I need to jump to a specific scene I'll use the Find Word hotkey (Ctrl+F) and type in the sentence or scene I want to reach.

Itchio has a lot of game assets available to use (made by various artists, so be sure to check the licence and terms of use for each) on this page.

I was able to find this free/name-your-own-price explosion pack (by ansimuz) that uses a cell-shaded/pixelated style.

That's definitely possible in Ren'Py. Depending on what you want, you may also want to look at this Codex tutorial (it lets you create hyperlinks to different pages, and you can add different text and images to each page).

There's also Ren'Py retro-GUI frameworks people have released for use. This one is a HyperCard framework.
