So it turns out all I had to do was do what Alera said but not have '5' after the pause. Just have pause by itself, and it clicks through fine - no skipping.

Thanks Alera. I gave it a go, but it doesn't quite work the way I'd like. It does remove the dialogue window and pauses, but if you click instead of waiting the 5 seconds, it skips all the paused scenes and goes straight to the scene with the next dialogue window.
