Pay is generally done on a per-word basis, yes, though per-thousand-words would work too - just seems unnecessarily complicated, to me. Generally, a "true" route is supposed to act as a sort of reward for completing all of the other side routes and such. I'm not really sure if there'd be anything to gain by putting that first.
