Use desaturated dark text on a light background (or light text on dark background) and left-align paragraphs. No exceptions. I don't really mind if a website is just marginal, but some of the best ones that I've seen tend to mimic the style of the VN in the website. sakevisual has a great one for RE: Alisair++ that borrows the styles of the GUI elements and fonts. One thing I would highly recommend for a dedicated website...

The point, I think, is that disbelief is easily suspended; you still have to suspend it, yes, but it's not a barrier that prevents enjoyment and investment in the story for most people.
