There are a lot of grammar errors and awkward phrasings, particularly mixing up tenses and using strange word order. I didn't take specific notes, but I can do a closer read-through of your script and give you some suggestions, if you like. In my defense, this is the first story I write and English...

Something does not work properly post upgrading from 6.15.7
I use ren'py version 6.16.5 now. So I was to create a menu with a button that leads to a custom screen where I can choose a chapter. The button should not be interactable if no chapter is unlocked. Apparently I forgot to close path when I was declaring image.
Why the parser refer the error to line 539 still puzzles me though.

I use editplus, it also auto indent with four spaces and not tab every time I press enter.

I seriously does not understand this error. I always use four spaces before opening a dialog. When script.rpy still at 1000 lines, it builds just fine. This starts to happen when I test it after I write 2900 lines. I did some troubleshooting by deleting some line to point I remember it did not happe...

...and your protagonist dies, how do you continue the story? Switch the perspective to third person or switch the perspective to the heroine, or something else?
