I normally don't save my png file by save for web and devices option unless it's gif file.
Is there a reason why you don't use normal save as png file?

another way is combine all the layers and save as psd file in sai, go back to photoshop to save as png. >.<

I'm thinking it's because you used bucket tool (especially on SAI), leaving some part not colored. Can you show a psd file of your sprite so I can have a clearer image of what is going on?
