Mostly a random thought, but this would be the right group to ask (with regards to my social circles).
If I set a beep or other brief sound file to go off with intervals that mimic a real song, does that count using their song from a legal standpoint?
Should I be wary of when I set sound files to go off so they can't mimic copyrighted music?

By and large, yes. The point of copyright is so people can be rewarded for their creativity - and so wanting to make use of that creativity without their permission is against copyright law. There aren't hard and fast rules for this, more principles that you're required to work within.
