Re: Visual Novels and semi-abstract art?
personally, I'd say hell yes, go for it. But that's because I'm an artist and I like the avant guarde that looks good. But above all, the entire decision is if you can execute it yourself right. It's possible that it could be done but doesn't look good but the idea was awesome, or it could be done and it's awesome as well. Can't tell until the final is done, right?

Re: Visual Novels and semi-abstract art?
I think the term you are looking for is "stylization" more than "abstract art", as in, using the particular style you are describing.
I'd say yes, go for it. But I would also say that style choice should should fit together with the other elements, mainly the story narrated and the characters involved. And, even more so, the feelings you want to evocate in the reader. Style is an important element of the overall feel of a work, so it should be chosen carefully. I don't think it would fit well for a comedy, for example, but it would fit very well a more symbolic journey that focuses mainly on the feelings of the characters.

I see no reason against such things.
Looking at most indie games of today, the art differs greatly.
The games I mean aren't VNs, but I still see no trouble with that, as art is a choice that rarely influences the actual game, more the atmosphere.
Examples:
Gretel & Hansel
Knock Knock
Neverending Nightmare
Fran Bow
Harvey's New Eyes
All these games have extraordinary art that is usually not considered as "high quality", but the graphics work with the game and the games are quite popular.
