Far too many to mention, especially if you are also including the Nintendo DS games it is backwards compatible with.

Probably my favorite series on either handheld is Ouendan/Elite Beat Agents.

If it's JRPGs and games with anime-style art that you're looking for, Fire Emblem Awakening is a great choice! Slightly more niche but still amazing is the Shin Megami Tensei franchise, which includes Shin Megami Tensei IV, Devil Survivor: Overclocked, and Devil Survivor 2: Recordbreaker. I tend to lose interest in games pretty quickly, but I put over a hundred hours into the original DeSu game, so at the very least I can promise you it's not boring.

And if you're interested in otome games, there's always Hakuoki.... >:D

As for Professor Layton-- I have no idea. I never played them, but I heard from a friend that they're pretty good?

Story of Seasons, definitely! Or any older Harvest Moon franchises, I suppose.
