During the process of testing out gameplay, I've made several save points so I can easily access certain parts of the game without playing through the whole thing. Will these be automatically deleted when I publish the game at the end or will I need to manually delete these save files so that they don't come installed with the game by mistake?

In addition, I'm not even sure if there's a way to manually delete it 8/

They are saved to your profile, a folder which contains the saves for various RenPy games played. You do not need to worry about deleting them when you make a game. The profile folder has no effect on the actual game.

Edit: You can manually delete them by navigating to the renpy folder in the %appdata% directory and deleting the folder which has the name of your game.
