That's a problem, but the advantage of the new system is that a lot of the documentation is taken from Ren'Py itself, so I don't have to maintain the documentation in two places. It's less of a burden on me to produce the master English documentation. You can keep on using the wiki, or you can create your own sphinx installation, as you deem appropriate.

I would have to say the biggest challenge with the design is the incorporation of the logo. It's primary colors are pink (hair) and yellow (snake). There isn't a trace of blue on her, and if you're going for contrast, I get it (though the opposite would be more green). I think what's the problem is that the blue is desaturated, and the logo is very bright. If you upped the saturation just a bit, the logo and the color would go hand-in-hand:
And it's more reminescent of the default Ren'Py color scheme. Even that color of blue I think would be more appropriate, since we're used to seeing the two together:
I would personally recommend breaking from blue altogether, but I understand it's a neutral color. Still, reds, oranges, and yellows are more friendly towards the logo.
This, again, is all based on the logo. It's kind of important, though, since Pepsi's branding colors aren't green or orange -- it's blue and red, because that's what's in the logo.
I do recommend making the top navigation more like the bottom, because I love the bottom. I think that means making the hover color the same color as the BG. I'd also recommend a color different from orange for the highlight ... I love orange. It's my favorite color, but it's not working for me here.
... and that's the last I'll say. Take what you want, ignore what you don't want.

Good question. I think Opera might have an issue with CSS3 transitions -- I'll take a look into it.

It looks like it is indeed an issue with how Opera handles transitions. Hey, I've been accidentally hitting the "home" button on the old wiki for no good reason and getting the new webpage and it's been jarring because the new blue homepage takes a long time to load on my basic internet connection. So I basically get a screen that looks like:
for about 10-20 seconds on my part. Which is fine, the first time. I know I don't have a good connection, but the site never seems to cache. This loading happens every time, and not even the text shows up until some mysterious thing in the background loads. Not sure if this page is optimized for Android or some technobabble that's over my head, but in Chrome, I'm clicking "back" as fast as I can, heh. =P

I suspect Apache is not properly sending cache headers. I will talk to PyTom when I get the chance, hopefully this weekend (still unpacking everything from the move from this past weekend).

I believe the problem is related to the fact that the site uses a custom font as the default font. What you are seeing is Chrome pulling the font every time, possibly due to a caching issue on Google's side (fonts are remotely pulled from Google's Font API). You can try manually installing the font used (PT Sans) and this may fix your problem. I will continue to investigate the issue as time permits.

Bam! It loads beautifully now. Thanks for looking into that. Sucks that it took a manual installation of a font, which isn't very user friendly, but for me, personally, I'm relieved it works normally now.

Just committed a fix that should resolve this issue and minimize the impact. PyTom should be pushing it to the main site later tonight.
Edit: I should clarify - it will happen the first time you load the page but not every time after. Chrome will also still display a blank page until the font is loaded, there is no way around that.
