I scattered hints of the truth throughout the game, but there's no explanation given outright (for now, that is). However, I can answer some of your questions. Prepare for some TL;DR.
Why does Dev come back to life?
Short answer: He's not human.
Long answer: If you introduce yourself as a wizard and then kill everyone (with, say, a grenade), Dev will ask whether you're human. You can demand that Dev answer that question himself first, and Dev will admit that he is not human.
If you speak with him at various points throughout the game, you'll get further hints. He will, very specifically, say that he has never killed humans before - only beasts. If you're going along the bombing ending and you haven't introduced yourself as a wizard, Dev will hesitate to let Ambrosia live because he's not sure if she's human. Whenever he witnesses magic, he will usually demand, "You're human, aren't you?" Basically, he's very focused on race.
You won't find out what manner of creature he is here. Once more, you'll only get hints. He can only die from using a gun that has markings that eerily resemble the tattoo on his neck. He can also kill himself with a certain kind of poison, but you won't know what type there either.
Why does Ambrosia not find it weird that she has powers?
Short answer: Ambrosia isn't human.
Long answer: I'm clearly not making this obvious, but everyone, except for Evie (and maybe you, depending on your choices), come from a different world.
If you choose to say that you're a wizard, Ambrosia will mention her abilities. Dev will, of course, ask if she's human. Ambrosia will confess that she has no idea what that word is! Evie will insist upon knowing what she is, and Ambrosia will say that she's a Phoenix, which is what she's been introducing herself as all this time.
I should note that Ambrosia always mentions Phoenix with a capital 'P,' which is actually hinting something.
You actually have the chance to ask Ambrosia about her powers a few times. (Most notably, you can do so on the dark BxG path where you're acting like a creeper.) Ambrosia will reveal that she was born with those abilities.
Why does Dominic have healing powers?
Short answer: As I mentioned earlier, Dominic comes from another world, where magic is the norm.
Long answer: Dominic makes this most clear when you introduce yourself as a wizard and when you (as a female) decide to mob Dev.
Why is everyone trapped in the Death Room in the first place?
Short answer: You aren't going to get a straight answer here.
Long answer: The characters speculate the reason quite a few times. One of them might be right. All of them could be wrong.

Short answer: There's a reason that Ambrosia asks you (or Dev) to burn her body before she dies.
Long answer: I think you can recall that I said Ambrosia wasn't human. She calls herself a Phoenix. That's the only hint you'll get as to why she has a sudden turnabout after coming back to life.
In summary:
*Dev comes from a world populated with some kind of beast. He isn't human.
*Evie comes from the same world as you (assuming you choose to come from the modern century), but if you decide to mob Dev as a female, she'll imply that she committed torture before. No matter what kind of airs she puts on, this is not your average girl.
*Ambrosia comes from a world where there are no humans but fantastical creatures that look like one. A place best described as a fantasy realm. She isn't human.
*Dominic comes from a world where magic is commonplace. If you decide to mob Dev as a female, he'll also mention that he has encountered elves and zombies, so that should tell you something about his home.
Since you never learn the answer behind the Death Room, you could say that the goal of this game is to act as a simulation. You're tossed into a room with four strangers, three of which come from different worlds. At the same time, the very fact that they come from different worlds - amongst other things - serve as hints to foreshadow the truth behind the Death Room.
I think you can tell I have an overarching plot in my head, but I'll be honest with you. Since this is my first game, I wanted to keep it short, but I think I neglected the part where I was supposed to keep things simple. That's something I can hopefully fix in my next game. I'm actually planning to look into each character's backstory in future installments.
Speaking of which, my next project
here actually delves into Ambrosia's story, so if you're curious about any of her oddities, you'll find more answers there. However, I should mention that it's just the prelude to her full story because, well, I'm still learning the ropes of visual novel making. If you have the time, I would really appreciate hearing what you think about it, so you can maybe stop me before I over-complicate things again!
